EAP case management software is the system an Employee Assistance Program provider uses to run each case from first contact to closure: intake, eligibility against the employer's contract, session entitlements, allocation to a clinician, case notes, follow-up tasks and the reporting each employer client expects. It is the operational core of an EAP business, and it is where most providers feel the strain first as their employer book grows.
A small EAP can run cases on a practice management system and a spreadsheet. The arrangement holds until the fifth or sixth employer contract, each with its own session allowance, services, referral rules and reporting cycle. From there, coordinators spend more of their week reconciling than coordinating, and the questions an account manager needs answered on a renewal call take days to pull together.
This guide covers what EAP case management software needs to do, how case management and workflow automation fit together, and the questions to ask any vendor before you sign.
The five questions every EAP provider should ask before choosing case management software:
EAP case management software is the system an EAP provider uses to manage each employee's case against the terms of their employer's contract. It records who the employee is and which employer they belong to, checks what they are entitled to, routes them to the right clinician or service, holds the clinical record, prompts the follow-up, and rolls activity up into reporting for the employer.
It overlaps with two other kinds of software. A practice management system handles clinical records, scheduling and invoicing for a clinic, organised around the individual client. A purpose-built EAP platform includes case management alongside the employee-facing app and engagement tools. Our guide to what is EAP software sets out how these categories differ. This guide focuses on the case management layer itself.
EAP case management differs from clinic case management because every case sits inside a contract with a third party, the employer, who funds the service, sets its limits and expects reporting on it. A clinic manages a relationship with one client. An EAP manages that relationship and a contract with the client's employer at the same time.
That structure shows up in daily work. An employee calls on a Tuesday. The coordinator needs to confirm which employer they belong to, whether their contract covers counselling, financial or legal support, how many sessions remain this year, whether the contract specifies particular clinicians or a particular region, and what has to be recorded for the employer's quarterly report. In a general clinic system, most of that lives in the coordinator's head, a shared spreadsheet or a notes field. Multiply it across dozens of employer contracts and several hundred open cases, and the risk of a missed entitlement or an incomplete report grows with every new contract.
Strong EAP case management software handles five things natively: employer contracts, entitlements, clinical records, workflow and reporting. Each is worth testing on its own.
Employer contracts as the organising unit
Each employer should exist in the system as its own configured group, with its own covered population, available services, clinicians, content and contact details. Onboarding a new employer should mean configuring a group, importing or inviting its employees, and setting its rules, without custom work from the vendor.
Session entitlements enforced at booking
Session entitlements are the number of sessions each employee is allowed under their employer's contract. The software should track them automatically against each booking, show the employee when an allowance has been reached, and give coordinators a clear view of remaining entitlements. Entitlements tracked in a spreadsheet after the fact are where over-servicing and billing disputes start.
Case notes that are structured and protected
Case notes should use templates so records are consistent across a distributed clinician network, support locking once finalised, and respect role-based permissions so that clinical content is visible only to the people who need it. An access log adds an audit trail. Some platforms now offer optional AI summaries of case notes and appointment history; treat these as clinician aids that the provider switches on deliberately.
Workflow automation across the case
Workflow automation is the set of rules that move a case forward without a coordinator having to remember every step: tasks created for a clinician when a service is booked, reminders sent to the employee before a session, forms and assessments issued at intake and at defined points, and follow-up content after the final session. Case management and workflow automation belong together, because the case record tells the automation what should happen next.
Per-employer utilisation reporting
Every employer client wants to know how the service is being used. The software should produce de-identified utilisation reporting per employer from live data, filterable by service, clinician and period, so that a renewal conversation starts with evidence rather than an export assembled the night before.
The first test is whether the software treats the employer contract as a first-class object or as a tag on the client record. Ask the vendor to create a new employer in front of you, with its own services, clinicians, entitlements and reporting, and then onboard a test employee into it. A system built for EAPs does this in a few minutes. A system adapted from clinic software will show you custom fields and workarounds.
Ask how an entitlement is set, where it is checked and what happens when it runs out. The answer you are looking for is that allowances are configured per contract, checked automatically each time a session is booked, visible to the employee and the coordinator, and reset on the contract's own cycle. If the answer involves a report someone runs at the end of the month, the reconciliation work stays with your team.
Ask to see a case note template, the locking process and the permission model. Then ask how a contracted clinician's access is limited to their own cases, how access is logged, and what certifications the vendor holds. ISO 27001 is the baseline for enterprise procurement, with HIPAA, GDPR, the Australian Privacy Principles or PIPEDA as your markets require. Employer clients and tenders increasingly audit your vendors as part of auditing you.
Ask the vendor to walk through one case from intake to closure and point out every step that happens without a person: the intake form, the eligibility check, the booking confirmation, the reminder, the clinician's linked task, the assessment at session one, the follow-up after the last session. Then ask how your team changes those rules themselves. Automation the vendor has to configure for you every time is slower to adapt than automation your operations team owns.
Ask for a utilisation report for one employer, generated live, broken down by service and clinician over a chosen period. Then ask how custom fields you define, such as department or site, flow into reporting. Reporting built on the same data model as the cases is a by-product of the work. Reporting stitched together from exports is a recurring project.
For most EAP providers past their first few employer contracts, case management works best as part of a whole EAP platform rather than as a standalone system. Case management covers the operations side; utilisation also depends on the employee-facing side, through a branded app, self-booking and content between sessions. When both sit on one data model, an employee's booking in the app, their entitlement, the clinician's note and the employer's report are the same record, and nothing needs reconciling between systems.
If you are weighing the whole platform decision, our guide to choosing an EAP platform covers the five questions to ask at that level.
Wellifiy is a white-label EAP platform that includes case management alongside a branded employee app published under the provider's own name. Each employer is configured as its own Patient Group with its own services, providers, content and custom fields. Quotas track session allowances automatically against each booking and show employees when an allowance has been reached. Case notes support templates, locking and permissions, with optional AI summaries that each provider can switch on. Linked tasks are created for the clinician when a service is booked, and patient journeys automate forms, content and check-ins over the course of a case. The analytics dashboard reports appointments, attendance and utilisation by service, clinician and employer.
Wellifiy is ISO 27001 certified and HIPAA and GDPR compliant, and providers usually go live in around three to four weeks. If you would like to see case management running across several employer contracts, book a discovery call. You will speak with a healthcare professional.
EAP case management software is the system an Employee Assistance Program provider uses to manage each employee's case against the terms of their employer's contract. It covers intake, eligibility, session entitlements, allocation to clinicians, case notes, follow-up tasks and per-employer reporting.
EAP case management sits inside a contract with a third party, the employer, who funds the service, sets its limits and expects reporting on it. A clinic system is organised around the individual client, while EAP case management also has to track each employer's covered population, services, entitlements and reporting requirements.
Session entitlements are the number of sessions each employee can access under their employer's EAP contract, often reset each contract year. Good EAP case management software tracks entitlements automatically against each booking and shows employees and coordinators when an allowance has been reached.
Workflow automation is the set of rules that move a case forward without manual follow-up, such as tasks created for a clinician when a service is booked, appointment reminders, intake forms and assessments issued at defined points, and follow-up content after the final session.
At small scale, practice management software can handle EAP cases, because it manages clinical records, scheduling and invoicing well. As employer contracts multiply, providers typically rebuild contracts, entitlements and per-employer reporting in spreadsheets, which is usually the point at which they move to software built for EAPs.
Ask whether the employer contract is a native object, whether session entitlements are enforced at booking, how case notes are structured, secured and permissioned, what can be automated across a case, and whether per-employer utilisation reporting comes from live data.
Wellifiy is a purpose-built platform for EAP providers: multi-employer case management, session entitlements, case notes, workflow automation and per-employer utilisation reporting in one system, alongside a fully white-labelled employee app published under the provider's own brand on the Apple App Store and Google Play. EAP businesses use Wellifiy to run their whole operation without assembling and maintaining a stack of general tools. Founded by Clinical Psychologist Dr Noam Dishon (PhD Clinical Psychology).
